If someone built me a home with 200 windows I would expect them all to be functional. I would say yes to your question out of pure logic but then again some of the lights may be turned out and tiny people aboard snoozing for the night. In the film's night shots it appeared that all of them were lit. If you don't want to get into swiss cheesing the ship to death you can always drill out about perhaps 3/4 of them in strategic areas. If you do not plan on providing the ship with lights I don't really see the point in drilling out the ports at all unless you wish to simulate glass by backing the portholes with clear plastic or plexiglas sheets for windows. Just a thought. I wish you much enjoyment and good luck with your project.
