Because of the large number, a Dremel tool would be best for drilling out the portholes. A twist drill or pin vise is not recommended. Ideally you would somehow countersink the porthole from behind giving the appearance of a thinner hull. There are several portholes on the stern of the ship that should be drilled out as well.
